Heatmapper: web-enabled heat mapping for all

Heatmapper is a freely available web server that allows users to interactively visualize their data in the form of heat maps through an easy-to-use graphical interface. Unlike existing non-commercial heat map packages, which either lack graphical interfaces or are specialized for only one or two kinds of heat maps, Heatmapper is a versatile tool that allows users to easily create a wide variety of heat maps for many different data types and applications. More specifically, Heatmapper allows users to generate, cluster and visualize: (i) expression-based heat maps from transcriptomic, proteomic and metabolomic experiments; (ii) pairwise distance maps; (iii) correlation maps; (iv) image overlay heat maps; (v) latitude and longitude heat maps and (vi) geopolitical (choropleth) heat maps. Heatmapper offers a number of simple and intuitive customization options for facile adjustments to each heat map's appearance and plotting parameters. Heatmapper also allows users to interactively explore their numeric data values by hovering their cursor over each heat map cell, or by using a searchable/sortable data table view. Heat map data can be easily uploaded to Heatmapper in text, Excel or tab delimited formatted tables and the resulting heat map images can be easily downloaded in common formats including PNG, JPG and PDF. Heatmapper is designed to appeal to a wide range of users, including molecular biologists, structural biologists, microbiologists, epidemiologists, environmental scientists, agriculture/forestry scientists, fish and wildlife biologists, climatologists, geologists, educators and students. The Buccaneer software for automated model building. 1. Tracing protein chains.

A new technique for the automated tracing of protein chains in experimental electron-density maps is described. The technique relies on the repeated application of an oriented electron-density likelihood target function to identify likely C(alpha) positions. This function is applied both in the location of a few promising ;seed' positions in the map and to grow those initial C(alpha) positions into extended chain fragments. Techniques for assembling the chain fragments into an initial chain trace are discussed.

Unlocking insights from complex data: Leveraging heat maps for decision-making in LMIC.

<h4>Introduction</h4>In low- and middle-income countries (LMICs), health outcomes are often constrained by inadequate or misdirected resource allocation and limited access to services such as contraception and immunization. We explore the use of spatial heat maps to analyze the stock availability and dispensation/vaccination patterns of contraceptives and vaccines in Pakistan.<h4>Methods</h4>We used data from national contraceptive (cLMIS) and vaccine logistics management information systems (vLMIS). We applied univariate, bivariate, and trivariate spatial heat maps to assess contraceptive and vaccine stock levels, dispensation/vaccination, and wastage across districts. For contraception, we standardized stocks per 100,000 married women of reproductive age (MWRA) and dispensation rates. In immunization, we focused on Pentavalent-3 (Penta3) vaccine outreach, dropout rates, and Bacillus Calmette-Guérin (BCG) vaccine wastage.<h4>Results</h4>Temporal and spatial variations highlighted regional disparities, revealing that developed regions like Punjab had better stock availability, while underserved areas like Balochistan faced higher dispensation rates and stockouts. We also show the effect of inputs (supplies, outreach) on dispensation and utilization of contraceptives and vaccines, respectively. Finally, we depict how these visualizations can help track changes in programming over time.<h4>Conclusions</h4>Our findings show that integrating spatial data visualization with health logistics data identifies critical gaps in health service supply and demand, guiding policymakers in resource allocation, stock management, and service outreach. This scalable approach suits systems with limited analytical resources, as many analyses can be automated and embedded in datasets, providing policymakers with a focused set of visualizations for interpretation, avoiding the need for extensive training or deploying analysis teams at local levels. By leveraging spatial and temporal data, this method supports efficient health system strengthening and resource allocation in LMIC.

Attention-guided convolutional network for bias-mitigated and interpretable oral lesion classification

Abstract Accurate diagnosis of oral lesions, early indicators of oral cancer, is a complex clinical challenge. Recent advances in deep learning have demonstrated potential in supporting clinical decisions. This paper introduces a deep learning model for classifying oral lesions, focusing on accuracy, interpretability, and reducing dataset bias. The model integrates three components: (i) a Classification Stream, utilizing a CNN to categorize images into 16 lesion types (baseline model), (ii) a Guidance Stream, which aligns class activation maps with clinically relevant areas using ground truth segmentation masks (GAIN model), and (iii) an Anatomical Site Prediction Stream, improving interpretability by predicting lesion location (GAIN+ASP model). The development dataset comprised 2765 intra-oral digital images of 16 lesion types from 1079 patients seen at an oral pathology clinic between 1999 and 2021. The GAIN model demonstrated a 7.2% relative improvement in accuracy over the baseline for 16-class classification, with superior class-specific balanced accuracy and AUC scores. Additionally, the GAIN model enhanced lesion localization and improved the alignment between attention maps and ground truth. The proposed models also exhibited greater robustness against dataset bias, as shown in ablation studies.

Geology of the Asinara Island (Sardinia, Italy)

Understanding how the lithosphere accommodates deformation along oblique convergent plate boundaries is an important issue for unveiling orogenic belt exhumation. The Variscan belt exposed in Sardinia represents an area where it is possible to investigate the inner part of this orogen and a km-scale transpressive shear zone, i.e. the Posada-Asinara shear zone, that drove the exhumation of the metamorphic core of the belt. Even though the Asinara island offers very good exposure of main tectonic units building up the Variscan belt of Sardinia, a detailed geological map of the island is still lacking, due to a former limitation of access that lasted for many years. In this contribution, we compile a new 1:25.000 geological-structural map of the entire Asinara island useful to better understand this key sector of the Variscan belt in Sardinia.
